Prattville High's Smith completed 12 of 26 passes for 193 yards, while Troy signee Jerell Jernigan of Eufaula High scored two touchdowns.
Cedar Bluff's Jamie Hampton, who also signed with Troy, was 4 of 6 for 38 yards, and threw a touchdown pass for Alabama.
Alabama won its ninth classic in 10 years and set a record for total offense with 486 yards.
Alabama also set a record for most points.
Mississippi mustered six first downs and rushed for 51 yards on 23 attempts.
West Lauderdale's Austin Davis, who signed with Southern Miss, led Mississippi by completing 12 of 26 passes for 77 yards and a score.
